I was able to add boxes into the footer but I cant find anywhere to change the setting of those boxes. I want them to use a different box set. Is there a way to control the boxes in the footer? If not how else would you recommend getting a box type design (I need 3 columns that pull info from boxes or posts.) into the footer?

If you want the same box set used on every page then set it under the PlatformPro - Settings - Box Options as the default set. Otherwise each page has it's own meta-data that you can use...http://pagelines.com/docs

I understand that, but where can you change the meta-data for boxes in the footer? Because every time I change the meta-data for the main boxes it changes the footer boxes too.

I know you can create custom links for those areas in:

Appearance > Menus

Not sure if that's more along the right lines.
