I have tried everything to get rid of the boxes at the bottom of the features page to no avail. I delete them, they come back. I save them as a draft, they come back. I've gone to options and selected 0 and they still appear!

well why don't you just remove the section?
The post types are designed to install defaults if there are zero.. if you want them completely removed either hide them by default (advanced setup) or remove the section.
Does this solve it?

Thank you! That worked! I'm used to deleting or whatever and that would take care of it. I have to get use to this new way of doing things.
