For my content I am using Yoast for seo.
Yoast can't see what is in Boxes, Banners.
Is there a good Seo Plugin I can use next to Yoast for the Boxes, Banners etc?
Are there any ways/tips ?

Find an SEO site that scans your page content.
Im assuming your talking about the yoast box on the post editor screen as this has been asked a number of times.
The plugin looks at your post content, title and excerpt and scores using that data, as sections are only rendered on the front page its impossible for the plugin to see them.
Unless Yoast changes his plugin to scan content on the front page theres not a lot you can do.
