Trying to find the right CSS to remove the border from my top navigation. As well as the bottom-border from the various sections.

Yes, you could, or to style.css in the PageLines Customize plugin.

Ok the other issue is a colored square that is behind the nav link text for the active page and for hovers. What is the CSS to get rid of that?

Looking at your site in FireFox using FireBug I can see that the color is set in:
I would recommend using FireBug to play around with the information to see what will fix the issue.
