I use BackWPup to backup my sites. It does not seem to retain any information about my iBlogPro5 template. But I cannot seem to find a way to save my iBlogPro5 information such as features, boxes, logo etc.

If you go to Dashbord > PageLines > Account > Import-Export and use the Export function available there. This should get all your PageLines settings. Additionally, I'd recommend using Dashboard > Tools > Export to get your feature slider, posts, pages, boxes, banners and WordPress settings. I also recommend backing up your database via PhpMyAdmin.
